When reinstalling quarter windows on 82 Elky, what is used for sealer. Will a good silicone work?

You should use the proper Urethene sealer that is available from a comercial autoparts store in caulking tubes for a few $$
Don't use your regular silicone seal as it is crap and won't seal properly over the long term.

The key to getting a good seal is the prep of the glass and metal. Follow the urethane mfgs procedure. Also if you want the moulding to fit against the glass properly, you will need to determine how far the glass should be from the pinchweld. If you squash the glass down too far there will be a gap between the moulding and glass and if you don't squash it down far enough, your mouldings wont go back on. Urethane is rated at 700psi, so once it's in, it aint gonna move.
