I do it all the time. First paint the new door. You can scuff it with a red scotch pad and degreaser/wax remover. Spray a coat of 2K sealer, then base and clear.
Lay the doors out side by side. Protect the new one with heavy blankets or cardboard and then transfer parts from one to the other. If you get confused just look at the other door. Really not that complicated.
Leave off the outside handle, lock cylinder, mirror and belt molding (sometimes called swepes) until after the outside is painted.
